The tension here is between the Executive and Congress. To what degree can the Congress dictate the Executive’s exercise of his administrative functions. These are very complex and tricky legal issues that go back to the principles of the foundation of the most important governmental system in the history of our planet/species.

I think that just because Congress must appropriate funds, doesn't mean that the appropriation must be spent.
Whether the president can eliminate an agency, probably not. But he can fire all of its employees, close the doors and cease operation.
Not a lawyer, but these are my guesses.
That was decided by a bureaucrat at an agency in the Executive Branch. I suspect Trump can redirect those funds as he sees fit.
